From captured source commit to one reviewed vault commit.
The synchronization pipeline
Run stages
- 1 Load configuration, acquire the per-vault lock, and verify the required Git state.
- 2 Resolve the source branch to one SHA and discover changed or pending files.
- 3 Extract typed evidence manifests in parallel and validate anchors and quotes against Git blobs.
- 4 Reconcile manifests, compute semantic deltas, and build only literal create/connect relationships.
- 5 Plan affected reference and user-manual pages through deterministic dependency rules.
- 6 Generate grounded narration, assemble a complete staging vault, and validate it.
- 7 Write report.json and preview.patch, then pause for review unless --yes was supplied.
- 8 On approval, atomically promote an allowlist of paths and create exactly one vault commit.
Partial failure is explicit
Extraction retries a file at most twice with validation diagnostics. If a file still fails, valid claims are retained, the affected note receives a visible warning, and the file enters pending_files for a later run. Unrelated files can still complete.
Crash-safe resume
Graph state is checkpointed in a runtime-only SQLite database. Resume reuses the same run ID and captured source SHA. A Docagent-Run commit trailer prevents a crash between commit and finalization from producing a duplicate commit.
